Nothing will happen, it's your own choice. You will just get colleges on the basis of your JEE Mains rank only. You can still apply for both JoSSA (for colleges other than IIT's) & JAC (for 4 colleges, NSIT, IIIT, DTU ,IGDTUW ) through your JEE Mains All India Rank. It is not compulsory to give Advanced.
