Well, college comparison are pretty difficult when it comes to individual course in different colleges as we can only get to know what happens on the outside. Or in case, as a student only of one college but I can share my views on behalf of the details, I have gotten through some references and also the comparison on Shiksha.com:

Since you have not define any particular department it would be difficult to compare with the colleges as both the colleges do differently in terms of the department and have an upper hand over each other depending on the department we take in consideration. If I had to choose between the two of the colleges I would go for MVJ College of Engineering because of the fact that it supports: Better infrastructure, with more greenery and Library and hostels enough to accommodate all it students. The faculty for various departments in MVJ College of Engineering is certainly a lot better than Amrita Institute of Technology Bangalore. But Amrita Institute of Technology has the strategic advantage of the college being located in Bangalore because of which it is able to attract a number of companies including the IT corporate companies and the core ones, for the placement drive in the college and so it is able to attract more number of core companies and Amrita Institute of technology Bangalore.

There is no doubt that Acharya Institute of Technology (AIT) is a better choice than M.V.Jayaraman College of Engineering. Though both the colleges has got affiliation from Visvesvaraya Technological University (VTU) and have approval of AICTE but there are much more differences in terms education quality, practical facility and placements. Starting with the Engineering College ranking by "Outlook India" AIT holds 63rd rank. On the other hand MVJCE doesn't even stand in top 100. Coming on to the Quality of education, MVJCE has an under experience teaching faculty (Sometime students has complained about lack of teaching staff for core subjects) and lesser lab facilities. AIT has a well experienced teaching staff. According to a survey AIT maintains a teacher-student ratio of 1:10. Moreover the Institute receives a "Modernisation and Removal of Obsolescence" grant from the AICTE for research activities and upgraded state-of-the-art laboratory facilities. It is one of the seven colleges in Karnataka to be funded by the World Bank and receives endowments from the VTU to carry out research in both its undergraduate and postgraduate departments. Talking about the placements arrangements, AIT provide placements to the deserving students in core companies every year whereas MVJCE doesn't have a proper placements. So, I think this makes easy for you to make a good choice.
