To get a job in food processing units / government departments, M.Sc. food science is a better choice.

MSc in analytical chemistry will help you to get into quality control department of food analysis, pharmaceutical analysis, chemical analysis, stability studies and also in government organization as lab technician and research associate. MSc in food science will limit your scope to QC of food science.
