If you are thinking about a high-paying salary, the major difference is that biotechnology is a broad field. In this course, you will study about a lot of different subsets of biotechnology, that are bioinformatics, plant biology, animal biology, biochemistry, genetics and heredity, etc. Microbiology is (somewhat) a type of specialisation. If you do choose B.Sc Microbiology you are confined to a type of field only for your Master's degree, but don't take my word for it. As I said earlier, different universities have a different syllabus and teaching styles too.
